The England team reported Atkinson felt some "soreness" and would spend time away from the action for further assessment "in the coming hours".
The concluding match of the series at the SCG gets underway on Sunday, 4 January.
The English side has already lost fast bowlers one seamer to a knee injury and Jofra Archer because of a side injury during this series.
